Key code not recognised/doesn't match vehicle immobilised

Had the dreaded flat battery issue shortly after purchasing rrs second hand wasn't aware of this problem until things started popping up on dash etc. Didn't use the car for 3 days went to unlock it with fob nothing happened tried to open drivers door and it opened but alarm went off jumped in to start car dead flat so bought new battery and connected it alarm went off so I tried shutting it down with fob nothing happened so put key in ignition turned it lights came on turned key alarm still going and zilch didn't turn over one bit. I went down the route of scouting the forums etc and nothing, so I purchased a well known diagnostic tool and software obviously it returned quite a few faulty codes but one that stood out was the key wasn't recognised as one supplied and the code wasn't known. Also the central locking ceased to worked with buttons/fob. I tried using passenger door emergency access and alarm still went off I'm assuming because key wasn't known. Please help I've tried all the usual fixes places and checks and didn't want to go down one route suggested by one indie cjb, clocks, column and key replacements. Cheers in advance. Paul

If it's the only key, you may need a new key vehicle module and new keys paired to it. Bodsys Brake Bible

Sounds similar to mine at the minute, left it for a couple of days and both fobs stopped working as if over night?! Opened the car with the key and it started fine i.e. the wasn't a battery problem but can't work out what the problem is.
