By far the most common cause is rodents nibbling the plastic elbow on the top of the tank. There are numerous examples, pictures and repairs on the D3 / D4 forum.

I understand that the VIN is used for the engine map, rather than the vehicle year setting, so this may not be a simple tweak.

There is however a bit of a pattern to it. The first jolt always seems to coincide with the engine getting up to full operating temperature and then the next one will be something like 20 miles later ...

I'm not seeing 0.2v voltage spike or really anything odd in the alternator trace.

I'd pick a throttle, an EGR, RPM, TC, and the clutches A,B&E as live values and repeat the exercise.
